The atheist I know or have know really don't care much about God or about being against any thing religious. They are mostly apathetic. I do not see conflict coming from them.The religious people I know also are to busy being religious to care.The problem occurs when anti-theists and more strong minded religious people but heads.But these problems occur whenever any people (not just anti theist and religious) disagree strongly and it is human nature for strife to result.
